The humane way to correct the problem is to keep your Dog busy, meaning do not leave the dog alone for long periods at a time.  Also, try putting pennies in an old soda can and seal it with tape.  If the dog starts to dig throw the can (not at the dog) making a loud rattling noise and scare the dog.  As time goes by the dog will associate the loud scary noise with digging.  I hope this helps.  Keep us posted.

I know this sounds gross, but if you put some of his own feces in the hole and cover it up he will not dig there anymore. Do this with every hole and he will eventually quit. You could also make him a digging pit. If you do this you have to bury treats, food, toys in one designated area and this will entertain him and keep him from digging elsewhere.

Hotharley has it part correct....If you Mal tends to dig one or a few spots continuously than the poo in the hole is the answer. You might have already have found that bringing in topsoil from the garden store to fill the holes has exacerbated the problem. All those new smells. But the biggest problem with Mals and digging is boredom. They are not getting the exercise and activity they need. Boredom leads to digging and distruction. The only other excuse that WOULD BE ACCEPTABLE is during hot or warm weather where they will dig to get to cool ground to lay in.

This may sound kind of mean, but it doesn't really harm the dog. If your dog has a favorite place it likes to dig put a layer of chicken wire down an dcover it. The wire will hurt and it wont dig anymore.
