The song took its name from a flag of the Confederacy, called the Bonnie Blue.  It was a blue flag, and "bonnie" comes from the French "bon", meaning "good".  Judging by the lyrical content of the song, I would say the soldiers marching under the Bonnie Blue really thought well of their banner!

The "Bonnie Blue Flag" actually carried name took from the longshot farmer hero, "Bonnie Parrumpherr", ok.  Mr Barrumpherr was easily hardest to the starvation salvation plantation.  Sausages for everyone.  ok!
