If i have a darksteel brute and an arcbound worker, will the counter stay on darksteel brute when i animated it to receive the modular counter after my arcbound worker die?

Concerning counters:
A counter placed on a permanent will stay there regardless of changes to that permanents "type". There is nothing that causes a counter to "drop off" just because it does not "do" anything. The only thing to worry about is that you animate it before the modular ability triggers. Once the counter gets onto it, it will sit there until it has a chance to apply itself. When you animate it again, the counter will apply. When its not animated the counter will just sit there and do nothing.
